· scRNAseq is widely used to profile cellular states and CRISPR perturbations, but it only captures transcribed regions and cannot confirm edits at the genomic locus.

· Our solution – a high-throughput DNA plus RNA co-assay based on Semi-Permeable Capsule (SPC) technology, enabling multi-step single-cell processing at scale.

· Whole-transcriptome profiling combined with targeted genotyping by multiplex PCR amplicon sequencing directly maps genotypes to transcriptional states and validates CRISPR edits.

· Scalable workflow supporting user-defined PCR panels, now applied to healthy and malignant human cells to dissect genotype–phenotype relationships at single-cell resolution.
